What happened? Seal is 5" too short

either cut too short or the fact that rubber readily compresses and stretches. Depending on your installation method, you could have a seal that is either too long or too short by the time you reach the end of the seal material.

Is it possible Dodge had different sizes of "small" windows for different models D series, W series etc. or maybe different years?

No, window sizes are all the same, all yrs, all models.

Large window and small window. 2 sizes for most models/years

It was 94" in length. Suppose to be 97." Restorationspecialties.com were quick to replace ot in the mail.
